I have tried to put the items in all chests in the nucleus level but there is nothing happening. Maybe I don't have access to the chests. I am in nucleus 1 and the map is half finished. There is no more door to open.

there will be a sign by the side of the applicable chests. make sure you check all walls for cracks.

ah thank you, have missed the weakened wall... finished the game with a little help of savestates :-)
